When will Enhanced Edition server be updated?

I know this server is on the back burner until BeamDog gets everything else updated, but is there any timeframe on when it will be updated? I bought the game about a week ago and my version is more up to date, so I cannot log in.

Precisely this. We attempted to update the server, encountered an error and reverted back to the playable state it was in so people could still log in.

Will the current version of the non-EE game be incompatible when Arelith be updated to EE?

Once EE is fully released and Arelith has migrated over, the 1.69 servers will not be operational on non-EE. They will be down, and in its place (for those that do not want to migrate) FL will be available.

Everything will be shifted over in the future.
