in bendir right at the stream next to the pony hitching bar used to be a willow tree. It got zapped by something over the past week and even after resets hasnt returned.
was there a reason for it being gone or just an oversight ?

Not a design, likely was a temporary placeable placed by a DM. Which is only persistent for one reset.

The earthkin village has persistent lag issues, and so a couple of weeks ago I revisited it, somewhat simplifying the area. Willow trees are a frequent culprit so I removed them (alongside some other small changes).
As EE improves I will likely add them in again.
