Ran into this yesterday.
Altar was desecrated and moved out of position from where it was originally. So I moved it back. Somehow, this reset the altar so when I tried to consecrate it, it was already reset to the former god without any involvement on my part.
Spike altar fixture in the Crow's Nest, so it had the hovering angry skull on it as well that also disappeared on being moved.
Think it's safe to say this is a bug.

I _Suspect_ this is because when you pick up a fixture, it stops being a fixture.
This often causes it to forget lots of things. Most notably, it forgets if you've enchanted it with anything, because you enchanted the object, then it becomes a fixture, not an object and loses the enchantment, so when you pick it up again it's a new object.
It's likely it forgets desecrations for the same reason.
It would be unwise for anyone to purposefully exploit this!
